Yeah, welcome to the fine print. It's the same pool because they're selling you characters, not access methods. The API is just another way to spend them, and usually faster.
You should be worried about cost. Automated calls will chew through that allotment in no time. Check if they have separate metering for API vs UI in the dashboard, but I doubt it. You'll likely need to track it yourself by pulling usage logs before and after your jobs run.
